Help y axis will not zero!

I have a hwacheon sirius ul with a fanuc 18m control. The y axis will not zero correctly it trips an overtravel y alarm a few inches away from its zero position. I have checked both of the limit switches and they are functioning properly and cleaned the under table area thoroughly. The machine stops the zeroing function roughly 3 inches away from the limit switch stops. The position reads zero at this point but it is not correct I has a few more inches of travel to go. Thank you for your time and Any tips would be greatly appreciated.
